I have created a project and assigned it to a user so that they can log issues. Users have been synchronised, but when the user logs in and clicks on the link to Issue tracker, it just reverts to the website homepage which then carries the message "public access is restricted, please log in or register". They are logged in though.

You still need to grant permissions to the registered group to be able to 'create' and probaly also 'edit' if desired, so that they can create issues.
This is explained in the documentation and also in the FAQ under the 'How do I permit users to create issues'.
